Multiple sequence alignment analysis can be done using ClustalW and ClustalX programs including online or standalone tools.
Tutorial on multiple sequence alignment (pdf)
EBI ClustalW server
EMBOSS multiple alignment viewer (need multiple alignment file as input)
ESPript 2.2 (output PostScript file of aligned sequences with graphical enhancements)
GeneDoc standalone program for windows
Features of GeneDoc:
* Data Analysis and Visualization.
* Score assisted manual alignment.
* Paginated Printouts.

took a while to pin down the problem. I believe it is caused by using spaces in the sequence name. The name should be short and without spaces, the description can tolerate spaces. Genedoc only warns you of this if you use a short sequence name then change it, not in the initial instance |

I performed a multiple alignement using McVector 7.0. Opening the .msf file with GeneDoc resulted in a message that the file ended unecpected. Does anyone know this problem and how to overcome? I'm using Windows XP. |
